Striker Andy Bishop was left stunned as injury-hit Luton condemned them to their third defeat in a row at Gigg Lane.
Bishop's 53rd-minute penalty put Bury back in the game after Tom Craddock and Ian Roper gave Luton a half-time lead.
But Alan Knill's team failed to make the most of their second-half control as their slide down the table continued.
"We shot ourselves in the foot again," said Bishop. "We are making stupid mistakes and are very disappointed."
